We do the same this as Cynthia Hsieh's institution here at
James Madison University in Harrisonburg, VA.  We bind two
copies.  One goes into the circulating collection and the
other goes into our special collections and does not
circulate.  If the circulating copy is lost, we will copy
the special collections copy and add it back to the
collection.

Here at the City College of New York, the first
thesis copy is always non-circulating.

If we have a 2nd copy, the 2nd copy circulates.

We have two copies.
One in the archives which does not circulate,
one in the stacks that does...
and, sigh, one copy on microfilm.

However, it sounds like your situation
could really benefit from digitization.
