This is handled at my institution by Cataloging staff. In acquisitions,
we send the
books to cataloging with dust covers intact. It's my understanding that
the covers are
removed, organized, and saved for possible display purposes when they
reach cataloging.
We find that they get damaged and hinder shelving when left in the
collection.

For many years the University of Vermont discarded the book jackets for
many of the reasons
listed in other postings on this subject. Issues with call number
labels and general 'messiness'
overwhelmed the arguments in favor of book jacket retention. However, a
few years ago we
revisited the issue and decided that the information on the book jackets
was just 'too good to lose'.
So, nowadays, we cut out a small notch on the bottom of the book jacket
at the spine so that the
call number label will be visible and then put the books on the shelf.
Circulation staff have been
trained to discard the book jacket if it appears torn, etc (the
messiness factor). So far this practice
seems to work fine for us.

jackets on the circulating collection about 7 years ago.
